Amityville would probably be the top of most lists.
I'm sure there's a bunch out there, but one or two i can think of offhand would be House 1 and 2. (I think they're different houses.) Those are a couple somewhat awesome horror houses. Some others i'm trying to think of have secret passages and hidden rooms. There should be some classic movies that cover this.

The 1981 film Hell Night was pretty cool too and had alot of tunnels and hidden rooms in it.

I suppose The Stanley Hotel in "The Shining" doesn't count, since it's a hotel and not a house, right? I've been there, and it's a pretty cool place. Looks a lot bigger in the film than in real life.
What about the house in the "Saw" movie (I think it was the second or third one, but I don't remember)? Pretty messed up place to find yourself.

1. The Amityville Horror - still creeps me out to this day.
2. Night of the Living Dead - not so much the house is creepy but it's a big focal point.
3. House - cheesy 80s flick but cool house.
4. Texas Chainsaw Massacre - sick place but i also liked the big house they come across with the spiders in the corner.
5. Evil Dead - pretty freaky place.
Honorable mentions:
Halloween
Wrong Turn

Micheal Myers house in the 78 film
The cabin in Evil Dead. (ever notice how much bigger it was on the outside than out?)
Dunsmuir House (this house was used in Burnt Offerings, Phantasm, So I married an Axe Murderer, and A View To A Kill)
The house from House
Psycho house
